Okay, I have another theory about Numbuh Two's dad.
He's Father. This I've thought for a while, but I was only inspired to post it after reading a fanfic which I'm not linking to because I just spoiled the ending.
I think this is plausible. Ish. ...Last night I thought up a lot of evidence, but now I've forgotten it. That's what I get for not posting straight away. Well, Father has yellow eyes, and he seems to know a lot about Numbuh Two's dad, and... yeah.
Though I understand that Numbuh Two hears his dad's voice in CAKED-FOUR. What did he sound like?

Hm, I can see where you're coming from. It's kinda Darth Vader-ish, right? Other than that, I can't really describe it without watching CAKED-FOUR again.

Nah, Father is Mr. Wigglestein. From ARCHIVE, his clothes and hairstyle suggest he's out of the 1950's (where pipe smoking was also more common), suggesting that he also got immortality or at least reduced aging with his powers. Who knows how long he's been around. Anyway, there's also the history Father and Mr. Gilligan have as mentioned in CAKED-FOUR.

How do you know that Father's real name is Mr Wigglestein? He could have changed it.

Besides, Mr. Warburton has mentioned many times that a good deal of what was mentioned in ARCHIVE is just Numbuh One's own view of things, not necessarily what really happened. So there's no concrete proof (yet, anyway) that Mr. Wigglestein and Father are one and the same. In fact, it makes more sense that the connection is just Numbuh One's theory.

Hmmmmmmmmmmm. Interesting.
But, Father has an agenda against all the Gilligans. Tommy tanked his plans to destroy the KND...twice. Hoagie destroyed his evil birthday cake. And Daddy G must have done the same as his kids. There was no other reason for Father to react to Hoagie and Dad like he did.
I wonder if this vendetta is going to be resolved in a future episode? It intrigues me, well, since I'm a Gilligan family fan. Maybe I should ask Mr. W.

It seems that out of the 5 Sector V operatives, Hoagie's familiy members are described with the most detail. There is his Grandma, mom, brother all at once. He and his brother are jointly foiling Father's plans. And it seems that Hoagie will name all his descendents after himself. Now, with the rivalry between Father and the Gilligans, I guess that the Gilligans are a family dedicated to beating Father.

I don't think so, if numbuh 2 were Father's son Father would made him be like the Delightful Children. And Father would tell the true to Numbuh 2, so he get him self decommissioned. (Sorry about my orthography, I don't have enough time to chek it )

Dang it, I was gonna post this. T_T Ah, well. You snooze, you loose.
Anyway, most my points have been mentioned by others already, so I'll just add a bit to it.
Yes, that voice of N.2's dad IS the same as Father's, or at least sounds the same. Haven't had a chance to check end credits to confirm, though.
I've also noticed that Father is almost always teamed against the Gilligan boys. If someone goes against him one-on-one, it's a Gilligan kid. Usually Tommy, for some reason.
As for Father mentioning knowing their dad, that can be explained. Sometimes when someone goes from good to evil (or vice versa) and they no longer approve of or like their previous actions, they can refer to their past self as a separate person; particularly if they are trying to distance themselves as far as possible from that part of their life.
Besides, I SO wanna see an "I AM your father!" Star Wars rip-off line. ^_^
This was one of my wild theories (which have a freaky tendency to come true more often than one would expect), but since others are thinking along the same lines, this theory may not be as off-the-wall as I had thought. Hey, great minds think alike, huh? And there seem to be a lot of great minds here. ^_~

Let's remember that in caked 4 Numbuh's 2 mother told him that his father said that betsi (I don't remember the name) will save the kids or something like that, so if Father is Numbuh 2 father I don't think that he would said that. (Difficult to understand but I don't know how to explain it)

Maybe he liked kids when he was one, but when he was one he didn't have sons or daugthers, and lets remember (again) in caked 4 numbuh's 2 dad was talking to him and cherring him, to go and win the competition, Ii don't think nubmuh 2 was remembering what his father has told to him. And actually numbuh 2 met hi father and his father told him he always won that race, so if Father is numbuh 2 dad I think numbuh 2 had talk about that with his friends.

If Numbuh Two's was really talking to him when he heard his voice, then where was he? I think it was either a memory, or what Numbuh Two thought his dad would say.

If Numbuh 2 thought what his dad would say he met him, because he knows his feeling and that stuff, if Numbuh 2 met his dad he can't be father it's obvious.

But Father has shapeshifting powers, as seen in Operation: T.R.A.I.N.I.N.G., so one of his forms could be Mr. Gilligan. So then the question becomes: Did Father become Father after siring his boys, ala Darth Vader OR Did Father take the guise of Mr. Gilligan in order to get it on with Mrs. Gilligan OR Is there a real Mr. Gilligan somewhere and Father kidnapped him or something and is just posing as Hoagie's dad? The world may never know.
