This is fun. There are obviously quite a few parodies in the KND series. For the fun of it, we can try and name all of them. For example..
- Operation: BUTT had a Jaws reference. The scene near the beginning where the crab was trying to drag him under the water. - Operation: CRIME contained a reference to Spider-Man. Numbuh 3's quote, "And with great hats, comes great responsibility." - Operation: LICORICE was a Pirates of the Caribbean: The Curse of the Black Pearl parody overall. Heinrich acted as Elizabeth Swann, Numbuh 5 as William Turner, Stickybeard as Captain Jack Sparrow, and Black John as Barbossa.
See what you guys can come up with. ^^

Operation: TRYCYCLE had Numbuh Four mentioning "Foster's Home For Lame bycycles!" witch was obviously making fun of Fosters Home, there was the head of the bike place and his name was LANCE witch was obviously making fun of Lance Armstrong Operation: PLANET had numerious planet of the apes references "keep your paws off me you darn durty monkeys!"/"Noooooooooooooo!" *as ship was sinking*

Those are way too obvious. Here are some of the more subtle, lesser-known ones:
In Operation: UNCOOL, Wally said, "I'm here to kick Nerd butt and eat Chewy Pellets. And guess who just ran out of Chewy Pellets?" This was a reference to the movie They Live, with the line, "I have come here to chew bubble gum and kick ass. And I'm all out of bubble gum."
In Operation: CLUES, Hoagie slapping Tommy with the "hungry...*slap*...thirsty...*slap*...hungry...*slap*...thirsty" scene is a reference to the movie Chinatown, with the following interchange: Evelyn Mulwray: She's my daughter. [Gittes slaps Evelyn] Jake Gittes: I said I want the truth! Evelyn Mulwray: She's my sister... [slap] Evelyn Mulwray: She's my daughter... [slap] Evelyn Mulwray: My sister, my daughter. [More slaps] Jake Gittes: I said I want the truth! Evelyn Mulwray: She's my sister AND my daughter!
In Operation: CLOWN, the Clownfather's line, "I coulda been a contender...for Clown of the Year" was a reference to the classic line in On the Waterfront.
In Operation: FUTURE, the introduction to the future and the boys telling the story of Wally's failure and their exodus was a spoof of Mad Max: Beyond Thunderdome.
In Operation: SPINACH, the Spinach Inquisition song was a parody of the Spanish Inquisition song in History of the World: Part 1.

In CAKE-FIVE, I think nigel was trying to be someone from Starwars............ And the the plane he was in during SNOWING looked a lot like on of the Starwars ships ;D

RABBIT and JEWELS: Indiana Jones.
SATURN: The second Star Trek movie, Wrath of Khan. (I THINK--I didn't know this before 0xFF told me. ;D)
LOVE: West Side Story.
DUCKY: Moby Dick AND Star Trek.
BULLIES: Jurassic Park.
FISHY: Lord of the Rings.
RECRUIT: The Matrix.
HAMSTER: Tom and Jerry. (I loved this, even though I can't stand Tom and Jerry. ;D)
AMISH: Witness (hiding out among the Amish).
That's all I can think of for now. ;D

No no, the FIRST Star Trek movie. In it we have V'ger who turns out to be Voyager with a few letters smudged out. Hence Ramone 4.
Also, the same episode has Nigel playing the tune from Close Encounters of the Third Kind to operate the ship.

KNOT had a LOTR reference too, as Froggy was supposed to speak and act like Gollum.
In HOLIDAY, Nigel saying "Surely you don't want to crash!" and Lizzie replying, "Who is Shirley?!?" was a takeoff on Airplane!
In POOL, Negative Numbuh 4's goatee was a spoof of Evil Spock in the Star Trek episode, "Mirror, Mirror".

Both ENGLAND and SPINACH had Monty Python references. The line "Nobody expects the Spinach Inquisition" is borrowed from the classic Spanish Inquisition sketch, and one of the Rowdy Hooligans was based on Eric Idle's character from the "Nudge Nudge" sketch.
