Full title: You Know the KND Have Been Playing Too Many Video Games When...
Points to all who get the references.
... Numbuh One reveals that the Sector letters are decided by what hotkey they've been assigned to.
... Kuki gets into the habit of saying "Zug zug!"
... Instead of destroying the KND Super-Device he just captured, Father instead places it in a box at the bottom of a flooded lighthouse, then nails the key to a wall, forcing the KND to have to flood the lighthouse to get the box near the key so they can unlock it.
... The KND actually know they're supposed to do that.
... The Kids Next Door are all trained to chop a nearby tree before building their first treehouse because everyone thinks this will result in extra lumber.
... Nigel's big plan to defeat the adults is something he calls a "Zergling Rush."
... For some reason, every time Wally punches someone, he yells "Shoryuken!"
... During fights, Nigel and Chad keep using "power blows" on each other and wondering why they're not going into "Burst Mode."
... Every time Kuki says the word "Friendship" Wally responds with "Friendship, again?"
... Any time a villain says "I'm going to kill you!" to Kuki, she responds with "That's okay, I've got quarters!"
... Hoagie has modified his airplane so that it unleashes a lightning storm every time he presses the "A" button... the problem is, he refuses to give this ability to any airplane that wasn't from World War II.
... Abby wonders why her attempts to cast "Sleep" on Nigel don't work.
... Abby thinks she can raise her magic skills by casting spells on a wall and re-absorbing the mana.
... Wally carries something called "Materia" at all times because he thinks it gives him more hit points.
... When Father takes over the world, Nigel responds by revealing those 50 Carriers he's been massing in secret.
... Nigel builds a Citadel of Adun because he thinks his team needs the speed upgrade.
[Feel free to add your own!]

Flooded Lighthouse: I remember a flooded dungeon in Breath of Fire II, otherwise i don't know.
Shoryuken: Street Fighter (Ryu, right?), or a lot of fighting games really.
Burst Mode: You play Guilty Gear?
Friendship Again: One of the finishing methods in Mortal Kombat.
Sleep Spell Not Working: A lot of RPGs.
Re-absoring the Mana: RPGs that have the Reflect status effect (better make sure you can absorb the spell's element!).
Materia: Final Fantasy VII.
Citadel of Adun: I'm only guessing Final Fantasy I, due to "Citadel of..." (i.e. Castle of Ordeals) and the word "upgrade," but I doubt that's it.

All COOLBUS and SCAMPER pilots wonder why pirate ships don't give out floating fuel pods, accelerators, or additional weapons when they're blown up.

Numbuh4 and Numbuh1 try to bust bricks, and wonder why mushrooms, flowers, and feathers don't pop out.

Flooded Lighthouse: I remember a flooded dungeon in Breath of Fire II, otherwise i don't know. Actually the flooded lighthouse thing was a Myst reference. I can't think of anyone except Ryu, Ken, and maybe Dan and Akuma who would say "Shoryuken." No. Actually, that part was a reference to DBZ Budokai. Actually, that was a ref to Elder Scrolls: Daggerfall, in which it was possible to raise your magical abilities fast by standing in front of a wall and fire spells at it. The only catch was your character had to have Spell Absorption. Not sure if this still works in Morrowind and Oblivion (somehow I doubt it). There are no Citadels or speed upgrades in FF1. Actually, that part was a Starcraft reference.

They wonder why playing cards don't inflict damage.
They constantly look for "rage bottles" so they can receive a power boost, and look really fierce, for a few minutes.
They use hand gestures to attempt to conjure forrests, fireballs, lightening, or food.
They drag a rainbow monkey around on a leash, and alternately slap and stroke it depending upon how it's acting.

What on earth is a "zug zug?" XD It's something the Orcs say--A LOT--in Warcraft I and II. I haven't played any of the more recent Warcraft games, but in the first two, the Orcs were a cute, goofy race despite being evil (sort of like Mushi). Okay, here's some more "The KND Have Been Playing Too Many Video Games When..." ... Kuki avoids jumping on people's heads because she doesn't want to kill anybody. ... Wally thinks he can win any fight by repeatedly drop-kicking his opponent. ... Nigel tries to use a finishing move on every villain and always use a fatality, and without getting hit, so he can fight Reptile. ... Kuki tries to board an airplane by running downhill really fast, then curling into a ball and letting momentum launch her into the air. ... Abby thinks grabbing a red leaf will give her a raccoon tail. ... Hoagie keeps going into Father's house and fighting Sir Toasties in order to gain more levels. ... He also makes a habit of exclaiming "Toasty!" every time he beats one. ... Kuki gets kidnapped. Numbuh Four goes to rescue her... and at every house, he's told "Sorry Numbuh Four, but your Kuki is in another castle." ... Hoagie keeps jumping on a turtle shell because he thinks it'll give him infinite lives. ... Nigel somehow comes to believe he can kill things just by hitting them with his head. ... Kuki tries to always grab the flagpole when the second hand of a clock points to 1, 3, or 6, because she wants to see fireworks dangit!

Abby searches the tomb of Twotonsofcandy for the missing Alarus Wing, thinking it holds the legendary SPLANKER Upgrade.
Wally jumps 4 stories off a building before realizing in mid-fall that there is no such thing as a Slow-Fall Potion.
The KND have no idea why their enemies don't lose sight of them during a hot pursuit if they suddenly get their giant rocket or vehicle painted a different color.
Wally keeps finding evidence that Father is still alive, as it gives him a reason to put off confessing his feelings for Kuki.
We soon see an over-the-top, cocky parody of Jimmy Neutron who makes Numbuh 13 look like an elite operative.
One of Kuki's Rainbow Monkeys, named Dewdrop, holds the key to wiping out all villains.

Wally keeps finding evidence that Father is still alive, as it gives him a reason to put off confessing his feelings for Kuki. We soon see an over-the-top, cocky parody of Jimmy Neutron who makes Numbuh 13 look like an elite operative. What games are these a reference to? The Jimmy Neutron one doesn't sound like a video game at all. Okay, I've got some obscure ones this time: ... The KND suddenly make a habit of referring to silver as "Cleria." ... Nigel insists that you are now to refer to their treehouse as the Roda Tree!... Wallabee changes his name to "Marko" and begins attacking exclusively with a magic soccer ball. ... Any time someone makes Kuki angry, she challenges them to a game of Avalanche. ... It's revealed that the KND's entire source of income is four operatives on a ship whose entire job is to sit out there and solve slider puzzles. ... Nigel plans to destroy the enemy base by casting Flame Shield on one of their workers. ... it actually works. ... when she gets mad, Kuki threatens to paint people's portraits. ... The villains are actually scared of Kuki's portrait-painting abilities. ... Numbuh 13 continues to cause trouble, only now he does it dressed as a purple octopus.
