Just to keep this thread going, I'm going to say Emily Elizabeth because I remember watching that show a few times as a kid. (Seriously, I have absolutely no idea who any of these 9 characters are.)
Cobra Commander (GI Joe) or Doctor Claw (Inspector Gadget)?

Actually Miss Al, I was thinking of the 1961 comic strip and the animated Spy vs Spy shorts, but the mountain dew works fine too.
But, back on topic.
Naveen would win for me, 'cause he's a ladies frog, naturally.
Doctor Eggman vs. Doctor Wily

I didn't like Adventures of Sonic the Hedgehog, but in the newer Sonic the Hedgehog, he was a pretty interesting villain. That's why I'm going for Doctor Eggman. He has the potential to be cool. (I will be honest, though: I only watched the show on occasion.)
I don't recall asking this one or not, but since there are fresh faces...
The Joker (Batman) versus the Joker (The Dark Night)?

www.freewebs.com/guiltysonic343/SatamRobotnik.jpg Excellent... Robotnik, good choice. BUT, I digress. If the first Joker is either the graphic novel, or 90s cartoon one, without a doubt he is the victor. Otherwise, I'll pick The Dark Knight version of the Joker.

My apologies; I should've been clear. I was referring to the original film with Jack Nicholson.
... All right, I'll keep it going.

Oh come now, you post an option of a KND character on the KND fan forum. It's not a big surprise that Rachel wins ^_~
King Lear (Shakespeare's play, 'King Lear') vs. Julius Ceasar (Shakespeare's play, 'Julius Ceasar')
I suppose, while reading what I had typed, It occured to me, the naming of these plays isn't exactly leaps and bounds into original territory.
